Perl/CGI shell scripts

Hello,

you all know php shell scripts that will let you use them like the real shell access on the server , also we know that we can disable them by turning php safe mode on , the problem is now with perl/cgi shell scripts , I would like to know if anybody here know how can I disable or stop them , because anybody could use them for hacking the server.
