Hidden file mystery

I'm logged in as root. I have some sort of trojan on my system.
I know the files are there.
If i'm in the directory and do pico/vi filename it shows the file.
But when i do ls -la it doesn't show the file in the listing.

Any ideas how i can let these files show again. Is it an infected ls command??
