setting up subdomain account in whm

I have a reseller account and went to set up a subdomain account for a user. The subdomain was created and I can log into the subdomain's cPanel. It also shows up in the resellers cPanel as a subdomain.

The skeleton files I made seem to have been copied over and display correctly when visitin subdomain.domain.com. The problem is that I can't see the skeleton files in the users directory either through my cpanel or the users. Also if I (as the reseller) create a file in the users directory the user can not see it and vice versa (the user creates a file in his directory the reseller can't see it). I actually don't even see the same directory structure (the directories for frontpage) if I view the subdomain directory from the reseller's cPanel.

If if visit domain.com/subdomain I see what I had created from my reseller account, but If I visit subdomain.domain.com I can see what the user has created (and the skeleton files).

Is WHM or anything else set up incorrectly? I am assuming the reseller and the user should be able to see the same files in the users directory. My host is unsure of what the problem is.
