Moving from Windows to Linux questions

Ok, I am moving 70 websites from a Windows platform to linux. The first problem is that the images and other files on Windows machines are upper and lower case. Most of the HTML code is saying lowercase. With windows upper and lower do not matter but in linux it does. Any tools or ides on migrating a good number of sites?

currently we host about 350 sites on another 2K box. This puts us at about 400 sites that we we want to move to linux boxes. Also, have another 120 that will be coming soon.
