mysql about kills server

Alright, sorry for the long post but let me explain what's happened and what's currently going on:

Working on a clients server. The server has been running great for the past year and we're working on some upgrades for his site. I shut off apache so that it would lessen some of the load (not a whole lot) and that way the database wouldn't change as it was being dumped. So I dump the database (to back it up). All is still well. Well I start going to FTP files and the loads beging to reach in the 100's. Then the server stops responding. I ask for a reboot to get the server into single user mode so I could see what's going on. Even had one of the techs look at it. He said:
Found errors user: dbUser in mysql.log. Repaired table. Restarted mysql.
Well I hoped that fixed it. Logged into the server via SSH and still the load levels are extremly high. Keep in mind I've been messing with this for the past 16 hours and 20 minutes straight. I've cleaned up the database some and still when apache is running mysql brings the server to like a stand still. Now if I run mysql without apache on it runs great (of course, no activity = no load to mysql). Even with just apache on it runs great. But whenever mysql and apache are down (with the site get a bit of traffic) it about kills the server. I've tried everything I can think of. Any ideas?
