spamassassin : server-wide use ?

I installed spamassassin and the install was fairly easy on a QMail box. It works fine too when filtering email when set in the .qmail file of a mailbox.

But as with most qmail installs, we host virtual domains...so what that means is that mailbox users do not have direct access to their mailbox .qmail files The .qmail files are created by the ControlPanel

In this scenario, I can't figure out how to set SpamAssassin to do server-wide filtering i.e. a global anti-spam filtering for all email irrespective of mailbox.

One option is to run a script that replaces .qmail files for each and every user on the box every 5 minutes. But then we would also overwrite .qmail files where forwarding or autoresponders are set. This would be a bad blanket approach....can anyone suggest a workable solution ?
