Keeping server up to date

Hey all, I know of one main method for keeping a computer/server up to date, and that is up2date on Red HAt.

Now I have a question, I prefer doing things from source, just because I feel better that it is for my own machine specifications and it is "built" regarding everything in my machine" not generically - I am sure many people feel this way. So thats why I do not want to use up2date, even on a Red Hat box, and on top of that I ran up2date on a box without KDE or even XFree and it started downloading things for it - not what I want, I know theres means in --config to get rid of it but again I prefer source.

So what means are there of updating and knowing what to update and keeping track of what to update?

I mean if you have apache you want to keep that up to date, and secure etc, but what about other minor, or really important services/applications?
