Trust relationship with root login disabled

I have disabled root login and also changed the ip for ssh as well as the port number on my main machine.
This runs perfectly.
The problem comes when i try to either add an account or run /scripts/dnstransfer
When i run /dnstransfer it cant connect to the main box as the main ssh ip and port has changed. After allowing the main ip again, it still wont work as the root login has been disabled.
Is there a way to configure the trust relationship so to ssh to the main box through another ip and port and also using su - ?
