SSL-certificate question

Not sure how to ask this but, does an SSL certificate go 'on' the 'real servername' only or can it go on a virtual name / CNAME server as well?

What I mean is, I have a server called server.foobar.com .. This is resolveable by an A record in the nameserver and the webserver is set up to respond to this obviously

but I'd really like to my secure server connections to be to secure.otherdomain.com (Which is the same physical server, I just set up a cname from secure.otherdomain.com to server.foobar.com. I then ordered a freessl cert for secure.otherdomain.com and failed horribly in installing it since thats not the servers 'name'.

This is a win2003 server btw. I hope this makes sense on some level SSL-certificate question Is there a FAQ somewhere? Could I get around it somehow by using another IP on the same server?
