dns zones, ip addys etc

I need some help here guys as i'm getting more confused by the day.
It concerns having different IP's on the same server and private nameservers.
No excuse me if I'm not making sense at time, but thats because i'm confused as to whats going on.

To start with, i've got a dedicated server, which has it's own main shared IP address and two nameservers, with corresponding ip addresses.
I then installed a number of websites onto this server using these details through WHM, and they have been running fine and dandy.
The problem comes when I've started to try and use my private nameservers.
One of the domain names I purchased, I decided I wanted my own private nameservers for it. I applied to my registrar and they created them. I then got in touch with my server host and told them the nameservers, and they created the IP addresses and configured it all on my server.
I create the account in WHM and assign it to one of the IP's. Now this is the first step I could be going wrong. When i'm creating this account in WHM, i'm making it use one of the private nameservers IP address. Is this correct or should I be using the shared IP address?
What I noticed was that when I assigned that account to that IP, I wasn't then allowed to add any more accounts to that IP. Does this mean I need one IP address for every account I make?
I know this can't be right because I've got 10 accounts assigned to the main shared IP address of the server, and all using the same DNS details (ie, the ones supplied by my server host before I got my private ones)
Can someone please help me de-frazzle my brain before I go mad!!
