Incorrect Disk Usage Reported

One of our servers reports the incorrect disk usage when using the "df" command after having deleted files on a partition. The problem lies in the fact that apparently cPanel uses that same data to judge whether or not it displays:

"The /usr, /, or /var partition on this server is running out of disk space. This WHM operation has been temporarily suspended to prevent something bad from happening. Please ask your system admin to remove any files not in use on that partition."

The only way I've been able to get it to recognize the correct amount of disk usage is by rebooting the server. On a side note, "du" will report the correct amount.

Any suggestions? It's just odd because none of our other servers have this problem.
