Defaced index files on backup drive - is rm sufficient?

Due to the visit of a hacker index files on some accounts were defaced, on both the primary and secondary (backup) drive. I suppose that the home directories and data files on the backup drive could contain trojan horse programs, and that vulnerabilities on the backup drive could allow intruders to gain access to the server again.

Would it be sufficient to rm everything from the backup drive, or would it be better to reformat the drive? Any input is gratefully received.
